If I convert a rigged and animated obj character in blender and convert it to an MD3 would the animations still be there?

As long as your obj format stores the animations correctly, yes, the animations would be present when exported as md3. MD3 does not store skeleton information at all. It is simply a frame by frame snapshot of the entire model on a pose by pose basis.

Would I have to export as MD3, or use a conversion tool to turn the obj file into an MD3?
Or will both work?

If you have an md3 exporter in your 3D editor directly, that should work fine. If not, there are a few command-line toold around to convert between various formats to md3.
Yes, either would work as long as the setup is proper.
